The Network opens at 2016 in the human numerous café patrons argue among themselves as a strange green mist swirls around their feet. In the corner booth, three teenage boys in hoods sing and absorb the green mist into the red heart shaped diamonds on their necklaces. The first hooded boy with the number 2 on his shirt pocket grumbles that he's "tired of fast food" and needs a meal. The second hooded boy with the number 1 laments that the energy in "this world" isn't the same as that in Sodor.
As the last hooded boy with the number 3 joins the conversation and gets into a light argument with number 2, number 1 notices an explosion of light in the distance. He races out of the café and watches the magical rainbow energy burst into the sky, grinning evilly when he realizes what it is. He explains to number 2 and 3 that Sodor magic has found its way into the human world, and they're going to use it to make everyone adore them.
Two months later, at Sodor High School, the students are busy making banners in the auditorium for the school's upcoming musical showcase. Xana offers to help the human versions of Mike, Rex and Bert with their banner, but they decline, much to his disappointment. When Percy calls Xana over to join him and his friends, the other present students glare at and gossip about Xana, making him uncomfortable. James quickly changes the subject and shows Xana the banner they made for the showcase. Principal Hatt and Vice Principal Percival then enter, and Hatt says how pleased she is by the amount of student participation in the showcase. However, when she mentions the Spring Dance, the students glare at Xana again which causes Xana to hide his face in humiliation.
Later, in the school band room, Xana laments how he'll never live his past mistakes down. His friends, now in a five-part band called the Locomotions, say they've forgiven him for his past actions and cheer him up with a rehearsal of Friends all Together Again. As they sing, the five bandmates sprout engine funnels and buffers, which disappear when they stop playing. James and Duck express disbelief at the strange phenomenon, but Thomas cares little, letting his band leader egotism show. After their performance, a speaker announcement by Vice Principal Percival summons Xana to the school foyer. Xana leaves the room, having promised to give a tour to some new students and the Locomotions go back to rehearsing. Henry asks if they can sing a song he wrote, to which Thomas replies that they'll get to it later.
At the school entrance, Xana meets with the new boys - Lorries - 1, 2 and 3 and shows them around the school. During the tour, they pass by a flyer for Sodor High's musical showcase; Xana talks about the event, and the boys are intrigued, with Number 3 nearly revealing their true nature. When Xana notices the three's heart shaped diamond necklaces and reaches for Number 1's, Number 1 grabs Xana's wrist in sudden offense. Number 1 catches himself and apologizes, explaining that their diamonds mean a lot to them and they don't want anything to happen to them. The three boys walk off, leaving Xana to become suspicious of their strange behavior. Later in the cafeteria, Xana joins his friends and mentions that there is something "off" about the new boys, worrying that they know about the events of the Spring Dance. Outside the cafeteria doors, The Lorries have a brief argument before they enter. With their beguiling voices and a rousing song, the boys convince the students of Sodor High to turn the musical showcase into an all-out Battle of the Bands. As they sing, the song causes to students to be competitive and agressive against each other. As each vows victory in the competition, green mist forms around them, which the 3 absorb into their diamonds. Only Xana and his friends are unaffected by the song.
Xana and the Locomotions suspect that the Horrid Lorries are using dark magic on the students and go to alert the principals. However, Hatt and Percival believe the boys, now calling themselves the Lorries, are innocent and even praise them for their Battle of the Bands idea. For a brief moment, the principals' eyes glow green, indicating that they have also fallen under the Horrid Lorries' spell. The Locomotions deduce that the magic that causes them to transform while playing music also makes them immune to the Lorries' spell. With the rest of the school under the Lorries' control, the friends consider getting Edward from Sodor to return and help. The closed portal prevents him from returning, but Xana has an idea. In his locker, he finds an old book with a wizard's hat on the cover and explains that his former Driver and Fireman used it to write messages to Sir Topham Hatt, which would appear in a book in Sir Topham Hatt's office. Hoping to get a message to Edward, Xana opens the book and begins to write, starting with the three words he hadn't written in a long time.
In Sodor, at the Tidmouth Shed, Thomas and his friends wait for Sir Topham Hatt to arrive, to which he does with a book. the book, with Sir Topham Hatt's tophat on the cover, appears to glow and vibrate. Sir Topham Hatt opens it and reads it. After hearing this, Edward realises that someone sent him a message for help.
The engines determines from Xana's warning and remember the Horrid Lorries from the year - 1998. They also don't know what happened to them afterwards. Just as they are thinking, Porfessor Supersmart arrives, having hearing everything, he explains the the Steam Team and Sir Topham Hatt that once the lorries returned to where they were from, he sent them through his traveling portal device and sent them to another world—the world where Xana now lives with the human counterparts of Thomas' Sodor friends. Edward wishes to go and help his human friends, but when the Steam Team arrives at Professor Supersmart's home, the Teleportation Portal's closure prevents him from doing so. The Professor puts a plug in and is able to energize and reopen the portal. His friends want to accompany her, but Edward tells them they can't because it would be confusing to have two copies of his friends in the same place. Oliver lets Toad go along and Edward's firends wish him and Toad good luck.
Back at the school, Thomas starts to lose hope that Edward will come. When Edward and Toad suddenly shoot out of the portal, his human friends meet him in a group hug. Later at a Soda Shop, Edward learns of what they're up against, he comes up with a plan to ambush the Horrid Lorries at the pre-Battle of the Bands party being held in the school gym. At the band meetup, the Lorries arrive. Edward and her friends declare their evil plans finished and attempt to stop them with a magic of friendship attack. However, nothing happens, allowing the Lorries to feed on even more of the competitors' negativity. Having humiliated themselves, Thomas and his friends excuse themselves, but the Lorries decide to keep an eye on them, calling them "special" and reconigsing them as the engines they knew back on Sodor.
Edward and the gang regroup outside the school and try to figure out what went wrong. They reason that, since they can only channel their magic when playing music, only a counter-spell in the form of a song will break the Lorries' spell, making the Battle of the Bands the perfect venue. They also decide Edward should be the Locomotions' new lead singer, much to Thomas' chagrin. Before Edward goes to the school library like he did during his last visit to Sodor High, Percy proposes a sleepover at his house. That evening, as Thomas and his friends enjoy themselves around him, Edward has considerable difficulty writing a counter-spell. Later, after everyone falls asleep, he works on it in the kitchen and is soon joined by Xana and the two bond over the similar problems they each face.
The next day, the Locomotions practice their musical counter-spell in the barn next to Duck's own house. Unfortunately, Edward's singing is so off-key that Rainbow Dash only manages a small bit of transformation. Before long, hostility continues to grow between the band including regarding James' costumes and Thomas' insisting that the band is his. With the Battle of the Bands starting soon, the Locomotions soon agree to perform other songs and stall for time until Edward can complete his spell. In addition, they decide to keep their magic a secret from the Lorries for as long as possible. The Battle of the Bands gets underway, with Bill & Ben performing a hip-hop duet that earns only confused looks from the audience and being scolded from Principal Hatt when they drop the microphones. When the time comes for the Locomotions to perform, James takes the stage in a 80s-inspired outfit with bling rings and necklaces. During their performance of Party Time, other competitors try to sabotage them: Daisy and the Beauties manipulate James' movement with a magnet, and Bill and Ben take advantage of Henry's stage fright by holding a spotlight over him.
The Locomotions manage to advance to the next round, but they continue to squabble over petty issues. Later, down the hallway, Xana confronts the Lorries about their evil schemes, but the Lorries play to Xana's past and make him feel useless in his friends' eyes.
In the following montage set to the Lorries' Under Our Spell song, competing bands are eliminated one by one, from Mike, Bert and Rex to Gordon to Donald and Douglas to Daisy. In the semifinals, the Locomotions face Diesel and the Wiesels to decide who faces the Lorries in the final round. As Diesel and his band perform Why I'm Devious, Edward still has yet to finish his counter-spell song, so Thomas takes over as lead singer and the Locomotins perform As Cool as I Can Be. However, Thomas gets carried away and starts to transform, prompting Xana to leap in and cut the song short. The crowd is convinced that Xana hasn't changed and they mock cheer believing that Xana's old self is back. Through the Lorries' manipulation of the principals, the Locomotions advance to the final round instead of the Wiesels, much to the anger and dismay of the other students. A jealous Diesel is later approached by Lorry 1 and given the idea of removing the Locomotion from the competition so the Wiesels can take their place in the finals.
During the Locomotions' mic check on the stage where the finals are to take place, Diesel, Arry and Bert arrive to carry out their plan: a lever opens a trap door on the stage, and the Locomotions fall inside. Toad, the only one not to become trapped, rushes off to get help. That night, the Wiesels perform in the finals following the Locomotions' supposed forfeit. Afterward, the Lorries take the stage for their final performance and continue feeding off the crowd. Below the stage, Thomas and his four friends finally snap and enter a heated argument, allowing the Lorries on stage to feed on their hatred. Xana notices what's happening and finally intervenes, pointing out that their arguing has warped the magic of friendship into something that the Lorries can feed on. Edward is ashamed that he hadn't realized it sooner, and Xana tells him no one is supposed to have all the answers, but friends can help you find them. The Locomotions, having realising the error of their ways, make amends and finally come to a compromise. Toad soon arrives to rescue them with the help of an unnamed black kid, whose headphones shielded him from the Lorries' spell.
The Lorries continue feeding on the crowd on stage and transform, giving them devil horns, tails, and translucent wings. As the Locomotions watch from atop a hill, wondering how their song can reach the crowd, Headphone dude arrives with further assistance: a car that converts into a DJ station. The Locomotions start to play their counter-spell song over the Lorries' song and take on half-engine forms with colors similar to that of the Main Six's Rainbow Power. Refusing to be stopped, the Lorries summon astral versions of their true siren forms and overpower the main 6. As the Locomotions fall, Edward's microphone rolls next to Xana's foot, and Edward says they need his help. Xana, finally overcoming his past and upon removing his jacket, starts to sing. Before long, the rest of the Locomotions join her, and their combined magic creates a rainbow shockwave that weakens the Lorries and severs their spell over everyone, much to Number 1's disbelief. The magic of friendship builds inside Xana, granting him a half-engine form of his own. All the students then join in, and as the Lorries look on in shock and horror, the magic coalescing in the sky takes the form of a giant Wizard who uses his staff to destroy their astral projections as well as their Heart shaped diamonds. With their power sources destroyed, the Lorries are unable to even sing and re-cast their spell. The students (back to their normal state) boo, jeer, and pelt them with food and various objects, forcing them to flee offstage in shame and disgrace, swearing revenge on Xana.
When Edward admits that having Xana in the band wasn't a bad idea, they hi-five, However, Diesel, still upset about his competition loss, swears revenge, saying he isn't done with the Locomotions yet and attempts to escape via smoke bomb but is spotted climbing over the belachers by Percy, loses his balance and falls off. As for Xana, with Edward now having to return home to Sodor, Thomas allows Xana to join the band in Edward's stead—especially after Xana reveals he can play the guitar. Before Edward leaves, he promises to visit whenever he can now that the portal can be opened at any time. Later, as the boys tune up their instruments, Xana uses his old journal to write the friendship lesson she learned to Edward, ending it with the closing statement: "Your friend, Xana." As the film closes, Xana picks up his guitar and joins his bandmates in a performance of Friends All Together. During the credits, Xana is seen having now been accepted by the rest of the school, as the Rex, Mike and Bert help him with his journal and walk with him and Gordon helps him get his lose change that he drop under the vending machine.
